金鱼藻目是核心被子植物下之一目级演化支，如只考虑现生生物，则该目下仅含一科一属。如同时考虑已灭绝生物，则该目亦同时包括出土于西班牙蒙特塞克山脉的化石物种蒙特塞克藻（及其上级分类蒙特塞克藻科、蒙特塞克藻属）[1]。金鱼藻目是真双子叶植物的姊妹群。
