Blasonierung: In Silber eine eingebogene rote Spitze, darin ein golden bewehrter und gezungter silberner Greif, der aus einem, aus fünf silbernen Steinen gebildeten, offenen Stufengiebel aufwächst; vorn ein aufrechter roter Stab, um den sich eine rote Schlange windet; hinten eine aufrechte rote Ähre. Erläuterung: Das Wappen wurde 1985 angenommen. Der Greif auf der Mauer in der Mitte des Wappens ist dem Familienwappen der Grafenfamilie von Bohlen entnommen, der ab 1731 das Gut Karlsburg gehörte (die Farben im Familienwappen waren dabei umgekehrt zum heutigen Ortswappen: roter Greif und rote Mauer auf weißem Grund). Der Äskulap-Stab im linken Teil des Wappens symbolisiert die Bedeutung von Medizin und Forschung für den Ort Karlsburg, begründet auf dem ehemaligen Zentralinstut für Diabetes, aus dem ein privates Klinikum, zwei Universitätsinstitute und ein ausseruniversitäres Forschungsinstitut hervorgegangen sind. Die Ähre auf der rechten Seite des Wappens steht für die landwirtschaftlichen Traditionen des Ortes.
